I am getting an affiliate tracking system that will be hosted on another server.
The affiliates link will go to the other server, gets cookies and comes to my site on a redirect.
Is there any way I can get a benifit from these links? Will my site get crawled from the links?
Do you have any sugestions on how to best do this.

if it's a 301 redirect you'll get a bonus, but that's about it..

Give us an example of what kind if redirect is being done. I notice you say it gets cookies? or sessions? if so google won't take in any cookies nor will it hold any sessions. Although i have personally seen some really weird backlinks these days so you never know.

I'm pretty sure G likes when it can see the URL in the link it will land on. I'm not sure if true affiliate programs count since I never saw one count as a backlink, but I know G can follow javascript links now, so long as the URL is visible. If possible, I would throw the URL in there.
Something like : http://www.domain.com/doitsites/a-1?URL=http://www.site.com/landing.foo
and in the URL have the landing page for that affiliate. I am guestimating that will help, but I have no solid proof either way. If it doesn't break the system, it can't hurt and it isnt spamming, so that's what I would try.

Do a 301 Redirect!
Before redirecting set the cookie for the affiliate, and then redirect it using 301 redirect to the product or index page. From what I've heard, you can get PR passed to the final landing page.
