If I change the anchor text of a link to my site, does that mean that the se's will no longer count that link. The link would still point to the same place.

The link is still there so it sould not really have a huge impact, like not counting for a while... Maybe on the serps of the old anchor. If the new anchor is better, no choice anyway.
