The best tool would be your own. Decide why you are doing SEO in the first place, and track that through the progress of your SEO. One of the reasons I do SEO is for advertising money, and I track the money. The advantage is it broadens your outlook on SEO.
Checking where you are in Google or other search engines for your favourite search terms can be an indicator. If you start at number 400 and end up at number 1 then you know you've made some progress.
Human page requests give a good indication of how much your site is being looked at. These will catch search terms that you weren't nesessarily planning for.
For tools - search the web for "SEO Guy Tools" and "Digitalpoint Tools" you'll find some useful things.
